I wish I could recall the precise answer. My fading memory says it did jump back to something close to the original route from NER, but not close enough to be satisfactory, so I deleted the route from BC, imported a fresh copy, and did the recalc using the Motorcycle activity, and with the toll avoidance un-checked, to get a time estimate. That worked just fine.

But it's also possible that my attempts to fix the route before I realized it was using No Tolls may have confused the issue.

Well yes - Garmin uses the route points as the fixed locations through which the route passes. In order to get from one route point to the next, it uses the preferences that have been specified - so as preferences change, the route between route points change. In the same way that the Zumo does when it receives a route. Although the Zumo keeps the original until it recalculates it.

The route preferences are specified either in the Route Profile that has been used - typically Motorcycling.
Or - in the settings for just that route - if you have selected 'None' for the route profile. The advantage with this is that any changes that you make are shown immediately on the map.

It is possible to share your profile settings with another user - they are stored in the windows registry. I can expand on that if anyone wishes to have more detail. But I have yet to find out where custom route information is stored - probably in a different part of the registry.

Use Basecamp (mainly), MyRouteApp (sometimes), Competent with Tread for XT2, Can use Explore for XT - but it offers nothing that I want !

Once my buddy and I figured out what was going one we decided to include a screenshot of the "route options" tab from the routes that we share. Hopefully, importing, setting the route options to match, then doing the recalculation will produce a matching result. I will continue doing the added step of comparing the result to the original so I'll have a "create a track" step between importing and setting the route options.
